Sources and display modes

The viewer can display files containing multiple sources.

The viewer has two display modes, single-source and fused. In single-source mode, only the current source is shown (there is exactly one current source at any given time.) In fused mode, all active sources are shown overlaid.

P Open source card for editing source visualization modes, color, brightness, and contrast.
Shift  P or Escape Close source card.
F Switch between single-source and fused mode.
G Toggle source grouping.
I Switch between tri-linear and nearest-neighbor interpolation.
Toggle whether moving image is displayed warped or raw.
Ctrl  Shift T  Print a representation of the transformation.
S Show Brightness & Color dialog.
F2 Show transform type selection dialog.
F3 Show moving image panel Visibility & and Grouping dialog.
F4 Show target image panel Visibility & and Grouping dialog.
Show warp visualization grid dialog.
Ctrl O Open landmarks from a file
Ctrl S Save landmarks to a file
Ctrl E Export the transformed moving image.
Ctrl Shift E Export a BDV/XML of the transformed moving image.
Ctrl W Export displacement (warp) field as an ImagePlus.
Ctrl A Print affine transformation (or affine part of warp transformation) to the log / terminal.

Navigation

Using the mouse:

Left-drag Rotate (pan and tilt) around the point where the mouse was clicked.
Right-drag or
Middle-drag
Move in the xy-plane.
Scroll Move along the z-axis.
Meta Scroll or
Ctrl Shift Scroll
Zoom in and out.

Using the keyboard:

key Align the non-active viewer with the active viewer.
key Align the active viewer with the non-active viewer.
key Center the viewer at the nearest landmark (in 3d)
key Resets view to origin.
key Centers the active viewer on the currently selected landmark.
Ctrl D Centers the active viewer on the next selected landmark.
Ctrl-Shift D Centers the active viewer on the previous selected landmark.
X / Y / Z Select rotation axis.
/ Rotate clockwise / counter-clockwise around the choosen rotation axis.
/ Zoom in / out.
, / . Move forward / backward along the z-axis.
Shift Y or Shift A 3d: Rotate to the xz-plane of the current source. (Look along the y-axis of the current source.)
Shift X 3d: Rotate to the zy-plane of the current source. (Look along the x-axis of the current source.)
2d: Rotate clockwise to the next 90 degree rotation of the image
Shift Z 3d: Rotate to the xy-plane of the current source. (Look along the z-axis of the current source.)
2d: Rotate counterclockwise to the next 90 degree rotation of the image

Hold Shift to rotate and browse 10x faster.
Hold Ctrl to rotate and browse 10x slower.

Landmark placement and navigation

Landmarks are placed in landmark mode which is toggled by pressing the space bar. A message is briefly displayed in viewer windows to indicate that you are in landmark mode.

Space bar
Toggle landmark mode (press to enter, press again to exit).
(Landmark mode) + ( left click ) Place landmark point.
(Landmark mode) + ( left click-drag a landmark) Drag an existing landmark point.
(Landmark mode) + Shift + ( mouse drag ) "Move" a point.
Click to place a landmark in the moving image space, drag to move a landmark in the fixed image, release to set the fixed image landmark.
(Landmark mode) + Ctrl + ( mouse click ) "Fix" a point.
Click to place a landmark in both the fixed and moving images, at the clicked position.
Right-click point in table. Bring up menu for deleting / activating landmark points
Double click point in table. Center landmark point in viewer.
Ctrl Z Undo last change to a landmark point.
Ctrl Y Redo last undone change to a landmark point.
V Toggle landmark visibility.
N Toggle landmark name visibility.

Landmark selection and editing

(left-mouse-click) Select row.
Ctrl + (left-mouse-click) Add row to selection.
Shift + (left-mouse-click) Select range of rows.
Shift Escape Deselect all rows.
(right-mouse-click) → "Delete" Delete all selected row(s).
(right-mouse-click) → "Clear moving" Deletes only the moving landmark point.
(right-mouse-click) → "Clear fixed" Deletes only the fixed landmark point.
(right-mouse-click) → "Activate" Activates all selected landmark pairs.
(right-mouse-click) → "Deactivate" Deactivates all selected landmark pairs.

Landmark table warnings

If your transformation unstable (or close to), BigWarp may not be able to correctly display landmarks on the warped moving image. The name of a landmark in the table will be highlighted yellow.
